There was no chance before they unshackled him, and they only did so once the torturer had done that as far as we can see. The contrary would have been stupid. In the few shots of him we see before he was tortured he was pretty much unable to move. They obviously took precautions because they knew who they were dealing with.
 
Why was Griffith chosen to be incarnated and not one of the other God Hand?

You would think after so much time one of the other ones might want to instead.

The members of the God Hand have a common goal and serve one master (the Idea of Evil). For the task that needed to be accomplished, Femto, being the most recent addition to the team, was by far the best suited. It's as simple as that. And look, it hasn't been that long, and now they've all been brought into the world in some way (see episode 306).
